I am cutting a cheese grater and I notice that there are 2 holes on it. I found some plugs to cover them up, but what are they for?

those are where your turn signal wires go into your tail.

If you have an integrated tail light you won't. I plugged mine as you showed.

i plugged mine. i drilled holes into the sides of the tail and ran the light posts through the holes.

clean look, but the downside is there's no moving them!http://www.buellxb.com/buell_images/8956_20110415093806_L.jpg

Yeah the one currently on the bike has holes drilled and turn signals in it. But I wanted to clean up the rear a bit and I couldn't come up with a better idea to plug the holes than bondo so I just chopped another one!
