I'be had this '08 1125R for several years (5?) bought it from a close friend who had it since new, so I know complete history of the bike, we picked it up new form the dealer together. Currently about 10k miles
It's been reflashed, has torquehammer exhaust, some other small mods, didn't get used a lot but it always ran fine.
Back in 2020 I got hit head on by a drunk, wasn't a big hit, I was stopped at the light waiting to turn left, he crossed the center line and clipped my front wheel, knocking the bike over while I bailed... few scratches, broken clip on, twisted triple, bent axle and tweaked fork, so it sat for couple more years in my heated shop before I got all the bits together, whole new front end. Ran fine on the first test ride. A while later (2023) when I decided to take a longer ride it stalled few times as I was sitting at the light, felt like it's misfiring, figured it's probably just old gas and took it for a long ride, ran all the old gas out, filled with fresh gas, rode another hour, yet the problem got worse and now it's consistently running on one cylinder at idle and part throttle. Front cylinder kicks in once I crack the throttle a little more and it has not lost any of the top end, fast as ever, so I don't think it's valve adjustment as it would most likely lose top end power if that was the cause.
Now when I start it cold it will idle on one cylinder (till it warms up and idle drops, then it will stall) front header stays cold till I crack the throttle past idle, front cylinder kicks in at 2-3,000rpm, then cuts out again at idle, stalls.
I know the spark plugs can be to blame but this is too consistent, can it be coil? Injector?

I've not used the bike much due to my shoulder injury, riding position causing a lot of pain so I even considered selling it, but I just had my shoulder repaired recently and was hoping I can go back to riding it more regularly when they let me ride again, hopefully by spring.

A fouled plug will do that. Consistently.
Time for some diagnosis before launching right into internet guesses and parts buying.
Can't do much with the bike at the moment, I just had shoulder surgery so I can't even move the bike out of the corner, figured I'd ask around and maybe get some parts ordered instead of just sitting on the couch watching TV.
I should get cleared to start using my muscles by January, right now it's just passive movements while it's starting to heal. Wasn't just rotator repair (both sides) but also reattached the biceps, so very limited use of right arm atm.

According to everything I read CR9EKB is the correct plug, what's confusing is that it's $45 from St.Paul in a Buell packaging that is clearly marked with the same part number as the one form the parts store for $10, I assume it's the same thing or is there something different with the ons that come from Buell?

If it's the same brand and part number, I'd be ok with avoiding the Harley Tax. I never realized the OE plug was a copper core/ring style? Don't know if it's better or not, but I put iridiums in everything. YMMV

Good luck healing up, just went through that myself. DO YOUR PT! 🫵👮‍♂️
