2004 XB12R Will not run

Hello all! I have a 2004 XB12R w/ the following mods; Stock EBR Muffler, K&N Air Filter, Breather Mod, Energy One Clutch, 60w HID Low Beam, Stock Non-Race ECm w/ Race fuel Maps, new plugs (the 9s).
Here is the problem, I recently had to change the clutch after the stock one finally crapped out. After running it today I noticed it was stumbling at low RPM's. I got it home and hooked up ECMSPY and noticed the idle RPM's were only at 700-900 range. I did a TPS reset, set idle to 1150 and it ran like a champ for an hour. I went back out and started her up and it was choppy again, so I checked the idle rpms again they were down to 700. I shut down and looked at the idle set screw and it was fine, still where I set it. Next I tried to start it and it would not start. It will turn, it is getting fuel, and the plugs are firing but it immediately dies. If I get on the throttle and hold it it will stay running but the rpm's will drop and come back up even though I am holding steady throttle. I have checked for leaks, bad grounds, fowled plugs, the oil is new, the primary chain adjustment is spot on, I am at a point where I have no idea what to do next. I am hoping it is not a bad ECM and am looking for any advice. Please help!!!!
 
Here's what I would check. With the mods you have listed, it wouldn't hurt to tune it. You Might have too much fuel. Check to make sure the K&N is clean also. I would also do a datalog (part of tuning with ECMSpy anyway) and see if any of the sensors are out of whack or are reading erratically.

When you changed your plugs, what color were they? That would go a long way towards telling what the root of the problem is. Black, too much fuel. Tan, good. White and sparkly, BAD.
 
I'll try tuning it this weekend and see what I can get out of it. When I pulled the plugs they looked normal for the miles they have on em. No evidence of excess fuel or oil in the chamber. The air filter is clean. I did have a new development occur this last time I tried to start it up, I could hear the fuel pump cycling on and off when it would die. Not sure if that is relevant to the problem but thought it was worth noting since I don't recall it doing that on normal shutdown.
 
Clutch is perfect, I soaked the plates for 15 mins like the instructions said, the ramp is good and the cable is brand new answer to the exact specs in the shop manual, plus he bike was running a drivable after the clutch change, just not running well. By the way, the energy one clutch is amazing! Great feel and grab. Now if in can just get the rest of the bike running....
 
Ok so I checked all the diagnostics on ecmspy, everything is working, I was able to fetch the entire EPROMM so I no longer think the ECU has crapped out. I tried to start her again with the ecmspy hooked up. I payed particular attention to the RPM's as it tried to start. They would shoot up as high as 2300 before the bike would completely die. It is getting fuel, the plugs are firing, no trouble codes being kicked out. I have once again reached the point of not knowing what to do next. Please help!!!!
