I apologize if this has been covered, but in the search I wasn't able to seem to get an answer.

The 2007 xb12scg fan will come on after a bit of spirited riding, I'm assuming at the prescribed head temp. AND it will run when the bike is turned off. Again in the prescribed head temp. Now the 2009 xb12scg will run the fan almost always when it is being ridden but for what ever reason will shut off when the bike comes to a stop light or sign. And will not, at least as I have seen, run after shut down.

I'm sure there is an explanation for this?

When I got my ECM reprogrammed by IDS they installed the same programming of the fan as your 2009. It’s the same programming as the race ECM that is suppose to make the engine run cooler.

Back in the day there were complaints about having the fan run after turning the engine off, but for me I didn’t mind it versus baking the rocker cover gaskets on shutdown.
 
^^^^^^^^^^^^^^^^^^^^^^ Precisely correct. Confirmed by board member Tony and Danny Hurda at EBR as far back as 2007. All 2008-2010 Buell XB models from the factory were programmed with the same "fan logic" as installed in the Buell Race ECM. As per Danny in phone conversation:

"You may notice different cooling fan operation with the EBR ECM for 2008-2010 model year bikes compared to the operation with your stock ECM. This is normal due to the revised cooling fan strategy that is programmed into these ECM's. Part of that strategy is more and longer duration run-time during normal riding conditions and no run-time after engine shut down."
