I am installing a new tranny in my 2003 XB9R and I am abut to bolt the engine halfs together. There is a large washer/spacer left in the bag along with the outer bearings. I think its for the outer part of the crankshaft spindle and it covers the bearing but I am not sure. Its not pictured or mentioned in the service manual. Does anybody know where this goes?

It goes between the clutch hub and main shaft bearing on the transmission main shaft. It gets installed before you put the clutch on the main shaft.
 
That main Thrust bearing washer is very important to protect the Case Bearing so make sure to use a good one and yes it goes on first before the Clutch hub (basket) is installed . A small amount of lube on both sides before installation is always a good idea the Needle bearings inside the Clutch Basket some lube like 75/90 on those parts while reassembling will stay in place long enough to help lube at start up and will desolve into the rest of the Primarys fluid.
