I recently bought my uncles 2000 buell x1 lightning from him, he ran out of gas which caused the bike to stop running right, well he had the book for the bike so did the engine light thing with the wire and it told him to chase down some wires, well he did and took the cam box cover off, which in turn was not a good idea.... I bought the bike with it off, I took the rocker box tops off and the lifters out in order to get the cams back in the cam box cover to put back into the bike.... idk if the timing is off or not. but I replaced all the gaskets putting it back together. Well I then tried to crank it after I put everything back together and did the oil change. Im not use to this engine so I do not know if this sound is normal or not. I uploaded the video I took to youtube so if anybody could help please let me know, ALSO the spark plugs are not getting any spark.. idk why? neither one will spark, new fuel filter, fuel lines, coil, spark plugs, wires.

I do not want to keep cranking on it and it bend something or crack something and end up costing a fortune.

The hard "knock" sound does not seem normal to me. Not sure though, seems to spin ok.

I would get the ECMspy cable from Ebay or somewhere, try to see what is going on. There is a procedure to check that the timing pick up is OK (and to check timing) in the shop manual that can be found on line.

My new to me X1 runs decently at part throttle, but just does not pull like it should at full throttle. Going to go through the systems to see what is up with that. I suspect low fuel pressure, have a gauge on the way to check that.
 
After looking at your video sounds to be out of time there is timeing marks on the cams and pinion shaft that have to line up just right or the motor wont be in time. As for the spark the same thing happens there with the cams out of time the spark is also out of time. If you check the spark on your bike without the plugs being grounded to the bike you could have also poped the ecm you can't just check spark on the new bikes like you use to everything needs to be grounded with jumper wires is the best way. have seen some friends do that and it takes the computers out. The Knock you hear sounds like the valve hitting the piston in a bad way. Check the timing on the cams I would say
 
checking the timing on the cams consists of me taking the entire bike back apart... I guess I will just take it to a mechanic and get raped.
 
Why do you have to pull the entire bike apart?? You should be able to take tank off pull rocker boxes off/ loosen them then just pull cam cover within 30mins you should be able to know and rule that out fast but also if it is out of time you will know that the valve hit the piston and that the heads have to come off for the new valves only another 30mins and all that is done also. if you do the work yourself the $ to fix it wont be so high.

I have the manual, but on the main cam shaft that doesn't move, it doesn't have a notch to tell me where its at, and also I couldn't get the cam box back on without pulling the cams out and putting them in the cam box then into the bike which means the color code is on the opposite side of the cams and I cannot see it, then when I put it in it wiggles so it moves ...
 
When you pull the rocker boxes off and the pushrods out the lifters will come out once all that is out of the way the cams have no pressure on them and should slide in and out of there bushings in the cases. cam one have a dot on it and cam 2 have 3 marks that gets timed between cam 1,3,and the pinion gear cam 3 has two dots and then cam 4 has one you should be able to have something that looks like this.

That bike absolutely does not sound normal. Also, what is that whirring sound in the background? Is it the fuel pump constantly running? I'm afraid you'll need to do what was suggested and start from the top and re-position the cams. And if it were me I would not try starting the bike that way. But this may be moot point after all those cranking cycles.
 
that gear at the bottom does not have the dot I looked and looked and do not see a dot, the whirring? noise in the background is a car I was boosting the battery.
 
Can you get me a picture of cam fronts so that I may look at them if I can see what you have? Just need the front side of the cams and take a back shot also for the placement if you would do that.
