Your battery is dead that is what the clicking is from.Maybe your stator isn't charging.Have you done any work to your stator?
 
Yeah even though you have a "charged" battery, your battery will not hold enough amperage to crank the engine over. The lights on the bike take far less to power then the engine needs to turn over. Trust me, it is the battery, my battery is about shot and it does the same thing.
 
Wouldnt the CEL come on rather than the battery light if it was the stator issue? Just a question.... I have had a stator go out on my old XB, and the engine light came on, not the battery light. Havent yet had the same issue with my 1125, so I dont know how they react to this issue (have the '08 w/out the stator problem).

I'd say it is your battery though from my experience, Mcanavan. I'd suggest uninstalling the battery and then take it to Auto Zone (or similar) and have it tested... one way to know for sure. If your bike has had the same battery since it was made, it is probably due for a change. Batteries only really last for like 4-5 years on average... unless you live somewhere that gets a bit warm, then they have an even shorter life-span.
 
Arent '09 CR stators made out of cardboard and crayons or something? I would start with the battery, terminals, wires, ground, rectifier/stator until you get it.
 
Do a load test on your battery first . Happened to me awhile back. Took the batter to AutoZone and it was showing fully charged, and the lights were turning on, but just not enough juice to actually start the bike. Did a load test, and found out I needed a new battery. Fixed my problem.
