Okay first I have looked through here for hours and can't find a solution for my issue, my bike is a 2007 XB9R with 12,000 mile on it and I killed my batt then when I replaced it it started running like crap. When I first start to ride it it does fine but after it warms up it starts acting up, from idle to about 3000 it hesitates when I give it gas slow or chop between 3 and 5000 it is smooth but after that it acts up again I changed the plugs and that did nothing I was wondering if the batt dieing could cause this I have checked the batt connection and took it down the the subframe and checked all the wires and connectors the only thing is that I live in birmingham alabama and the closest Buell dealer is like 100 miles or so away any help would be very very welcome thanks in advance.
 
You might have already tried some of these or looked at your own, but just in case, it's out of the '07 Firebolt manual. I noticed a bunch of these say "See Dealer" but hope it helps. If not, I'm sure the other guys will shed some light on it.
Starts But Runs Irregularly or Misses
________________________________________
1. Spark plugs in bad condition or partially fouled.
2. Spark plug cables in bad condition and leaking.
3. Spark plug gap too close or too wide.
4. Battery nearly discharged.
5. Damaged wire or loose connection at battery terminals or coils.
6. Intermittent short circuit due to damaged wire insulation.
7. Water or dirt in fuel system.
8. O2, IAT or ET sensors damaged or malfunctioning. See dealer.
9. TP Sensor and/or idle adjust screw not set properly. See dealer.
10. Fuel level too low. Add gasoline.
11. Inoperative fuel injector. See dealer.
12. Obstructed fuel tank vent valve or pinched vent tube. See dealer.
13. Ignition not timed properly. See dealer.
14. Intake manifold leak. See dealer.
15. Interactive exhaust system not functioning correctly. See dealer.
16. Air intake screen covered or restricted.
 
Thanks man they are just a little vague for me I need things spelled out cause I'm a bit slow sometimes lol
 
Here's the Free Service manual offered by this site. It'll help you figure out where a lot of the stuff mentioned above (fuel tank vent, sensors, idle adjust screw, etc.) is on your bike and how to get to it. I'm sure you're problem is electrical, but at least you'll have this manual and maybe learn a lot about you're bike. This way you can "knock out" the easy stuff just to be sure.

It's for '05s but they're almost identical to '07s. Buell Service Manual
 
i talked with a guy yesterday who explained to me that buell's somehow have to "re-learn" their fuel injector settings after being disconnected from the battery. he said the way to fix this is to take a ride at a constant 3k rpm and this will make the bike re-learn its fuel/air settings. see if that helps.
