Ok, I bought the bike off of my brother in law for next to nothing always well maintained only 4000 miles on it. Last rode in 09' after inspection, new tires, oil change fluid change/topped off new brakes. He got gas from an exxon and the fuel pump shit itself. I installed the new fuel pump, lines, filter etc, cleaned tank, etc. New gas non exxon 93' and battery dead. So I decided to jump the bike off of a car, fired right up! The problem is even with the jumpers attached, the bike will not idle, just chokes out. Im wondering if this is just a battery issue and a new one will fix this problem, or if I need to do some more work to something or idle adjust, any suggestions?

Change the Battery first then see how it runs. FI bikes are very senstive to voltage changes.

I have an interstate in my S3 not sure of the size. H-D batterys are pretty good but any bike shop should be able to get you the one you need.
