06 vs 07 Uly ECM question

Trying to help a friend with his Uly. Looking for some advice before we proceed to troubleshooting step #1:

Have an 06 Uly w/Hawk exhaust, Race ECM, and K&N - NO active exhaust valve attached
Have an 07 Uly w/stock exhaust, ECM, & air filter - active exhaust valve attached

We did a 100% swap of the above items on the two bikes; that is, 06 Race ECM/K&N/Hawk to 07 Uly and 07 stock ECM/stock exhaust/stock filter to the 06.
-Fired up the 06 (added the exhaust valve cable to the bike) and the check engine light came on. Ran rough, but got it to 1100 RPM with the adjuster.
-Fired up the 07 and it ran really rough and wouldn't stay running.

Is this as easy as an error code clear (due to active exhaust control coming back online?) and TPS reset OR do I have an ECM compatibility issue?

Please help if you're able.

After swapping ECMs, a TPS reset should be performed because the "reset" value is stored in the ECM and is specific to each bike. Since the TPS wasn't also swapped between bikes, the stored value must be reset.

You shouldn't have any compatibility issues, but you might want to check the code.

Do you mean you plugged in the exhaust actuator electrical connector, or the metal cable that runs down to the muffler, or both?
