This was just laying inside the left body panel, just above the pillion lock:

And this tube is hollow:

I'm guessing they aren't important since the bike runs [confused]
 
The bottom pic looks like the transmission breather, right where it normally sits.
The top pic may be part of the fuel tank breather...
 
Take your air box cover off and see if all the "tunnels" have lines running through them
 
that little one could be the end of the gas vent line, or does your passenger seat have the cable release hooked up?
 
the one by the brake resevoir is the transmission breather; the other is the fuel cell vent
 
if u pinch the trans vent tube(by the brake resevoir)it will cut off the air flow to the trans and the pressure will send all the primary fluid up the clutch cable and out the jamnut/lock part

yeah (if you mean where you use the key to pop the pass pillion up)
No filters required, just hook up the fuel breather line back up and all is good...

ok, i definately don't want to do this. is there anything specific i need to do to avoid this
 
where the tube is routed in the picture (by the brake resevoir) is the correct routing place. if u take it out, remember how it was routed [up]
 
The small line hooks to an outlet breather under the air box cover right next to the gas filler neck
 
yes, take off your airbox, there should be a groove in the inner airbox cover. route the line through that groove and attach the end of the hose to the little outlet breather near the gas cap.

OK, in the above pic, the rubber tube is there and goes to the top of the rear shock. so this tube i have plugs into there and goes where? along the left side of the tail?
 
Is/was your bike a California bike? It looks similar to the hard plastic tube that CA bikes have for the charcoal canister. Seems like most people remove it, and this might be a leftover? Canister was mounted on the left side under the scoop and the tubes ran inside the left frame rail near the front of the rear spring mount. ?? Just a thought.
