Heres what i got from the code # sequence:

With the pausing & blinks,

6 - III - IIIIII - 6 - III - IIIIII - 6

Thats what i recorded. But all this with a low battery; loose headlight connector; and need of a 25k service

Check your fan fuse first, if it's blown you may want to remove the fan and spin the fan blades, if it's not turning smoothly and also has silver shavings and or debris around the shaft at the motor, replace it. Charge the battery or replace if needed, afterwards check and see if the code still flashes, you may wanna clear the code then to. Service and loose headlight connector shouldn't be an issue why you got that code. Wouldn't hurt to look at all connections for security though, battery and grounds would be at the top of my list, followed by tracing the wire harness front to rear for fraying and or chaffing.
 
I had a short in my fan wire where it rubbed and shorted.
(Fuse was blown as a result too)
Might want to look for that possibility as well.
 
Does the sequence read a "36" ??
Blinks 3 times slow, Blinks 6 times slow, then a fast 6 in between the slow 3 & 6 blinks?

removed the fan, ran it straight to battery; works fine. Fan fuse good. charged battery, which was low & not charged.
Fan was covered in grease/oil from blow-back from the rear breather.

The bike is running fine today, CEL is still on, dont know if its current or historic code?
 
Yes, the sequence reads that way. Do you have ECMspy? Which would help to find if it's either current or historic, also be able to clear the code rather than doing the 50 start / 30 second run cycle or taking the bike down to HD shop and have 'em do it.
Was the fan connection solid/loose or also covered in grease and oil, if so that could have contributed to the code and CEL. Hope it's all good and no further issue comes from it[up]
 
i have ecmspy somewhere around here. lol. the fan plug was covered with grease too. brake kleened that and the fan. the bike sat for last 2-3 months (seems like i had to charge it overnight to get it running) hadnt rode anywhere, got it running, rode about 80 miles and the CEL came on. which tells me the battery might have been really low, or the grease had really worked it way into the fans electrical. but the CEL did come on while the headlight was flickering on/off because of the loose connection. i'll find the ecmspy and see what it says
 
rubbing alcohol works best, it removes all the residue left behind from chemicals like brake cleaner, works like contact cleaner...anyway also maybe your charging system, wouldn't hurt to ring the wires out with a meter, the manual will give the range you should read across the pins, that way you can tell something may be going out, just my two cents

are you sure it was the breather? mine got covered w/ oil and crap and it was the rear rocker box gasket leaking.
 
always the breather. as far as i can see. its coming from the top of the rear cylinder, which could only be the breather. has only overheated 1 or 2 times. and stopped and let it cool off. both cylinders look fine as far as the rockers go. wouldnt think a base gasket leak could reach up at the top of the fan.
