Yeah it is intimidating, but just about every fuel injection system out there works almost exactly the same from a 250cc motorcycle to a 1000 hp drag car, so once you get it you get it.
I'm not really sure what was done with your bike, but I wouldn't buy a race ecm myself, as it takes less than 30 min to flash the race maps. If your that intimidated though, it may be for you. If you're willing to learn and deal with some frustration, you'll be better off in the end because you can manipulate the ecm as you wish once you know how.
I'd go with a K&N, the race maps burned to your stock ecm, and a muffler of you choice.
The race maps are richer than stock, which is much needed.
