Yes first please donot leave a battery charger on and try to start the bike with a possible shorting problem. Only for a Quick jump is that OK to do and there were not obvious problems before that. JUST a weak Battery/ no start problem.
You CAN possibly do great damage to the wirings system SAY you had a short' it will inhance(melt) the wiring. Remove the Battery and charge it up out of the bike. While you are Charging it OUT of the bike, take the time and really inspect the wiring around that area. If Battery needs to be tested due to being over 3/years old then the Auto parts store can [Load Test] it for you. It could be possible that you just have a Start/kill switch problem or maybe a Relay is fried or stuck. Low voltage can cause some Weird problems. Starter could be stuck.
Fuel pump [might] be stuck or nearly worn out pulling to any Amps.
ANY time you are blowing a [fuse] when pushing a button then the area to be diagnoused should be in that area. If you put a start/kill fuse in Keep it the same, [Amps]OR Ignition fuse [any fuse] you can start a fire in your wiring if you put a [larger Amp fuse]than what it was in the fuse holder because it is grounded to a frame or the wiring is shorted together somewhere. A larger Fuse takes longer to blow from the problem that is there already by the time the fuse DOES blow it is much worse in damage.
If it continues to to blow the fuse in this area then you will have to find the Short.
Say it is when you turn on the Start/Kill switch then you will have to start with tracing it down in that area. If you can turn on the Key Only and nothing Blows then go to the next step to start the Engine if it blows when you touch the Start Button OR just turn on the Start/kill switch power then it is most likely in that area.
It will take some time to figure out so patience is the Key to getting the bike running again. Start with the simple things first. You can use a Test light for 6/12 volts to find where power is and where it is not. Harbor Freight has a decent one Clear Handle with a large Alligator clip on the ground lead and long cord. always find a good sutible ground for your tester NOT the Battery when testing for the actual problem. Unless you are just testing the Tool for to see if the Tester lights up then touch the point to the positive and the clip should be on the ground on battery OR a good metal ground is [better] on the actual bike this way you know you can use that ground point on the bike and test for power in certain areas.
