question about ecm

Last summer my bike in the spring ran like crap, I checked and found the ecm was cracked around the connectors, so I ordered a brand new one from harley davidson, I got my new one and took the bike "08 xb12xt" to harley and they flashed it to my vin number. They started the bike and it appeared to idle well. So after I left.... I got home unloaded it and it started up but when I hit the throttle it cut out... spits and sputters and runs like crap. I want to say I did the tps reset but don't remember. So meanwhile I had my old ecm in a bag of rice for 3 days and then tried my old one and it ran great, so I just jb welded the cracks and relocated it. My question is.... why didn't the fresh new programmed one work? So basically I spent 475 between the pcm and gas for nothing. I'm going to do alot of riding this summer so I would like to have the new one. But now that I'm getting a D&D pipe is there anything I can do to the new ecm to help the bike? Or is it only for a stock bike?
