Rough idle problem

Okay so I have looked around and have decided to go ahead and ask.

So my 2006 Buell xb12R runs great while accelerating, but on deceleration right before idle, I get this rough shaking that feel like the engine mounts are loose.

Current mods on bike:Open Air box, K&N air filter, Race ECM, Breather mod with catch can, HID kit.

***Completed checks to determine diagnosis****
- checked the mounts and they are fine.
- reset TPS.
- Changed both primary and engine oil
- Cleaned all ground connections
- checked primary chain tension(while hot)
- disconnected headlights to determine if it was electrical issue/ lack of power to coils.(engine still jerked and had rough idle)
- Inspection of "compensator" nut to determine if it is loose.

- Primary case removal and inspection of chain, sprocket, clutch, and clutch cable.
- Ground wire mod to coil

Am I on the right track?
Is there anything else I should check, to determine a diagnosis of this problem:(
 
It's a vtwin man. All my Harley's shake like hell the counterbalanced especially. The rubbers wernt as bad but still. Plus if your fuel map is a little wonky title make the rpms lag or hang more than you are used too.
 
Ride it and give the ecm a chance to learn / adjust. Once I reset the TPS, mine will always ride smoother after some crank time on the highway.
 
Everyone says just ride it and and relax, but I must emphasize on the vibrations. It actually feels like the engine is loose, or a vibration that should not be there. I know the difference between a fuel map vibration and a engine vibration, I just do not know what the problem is.

when the RPMs go up, you can barely feel it, but I am a very detail oriented person, I can still feel the shaking. This bike is a 2006 XB12r, I bought it when it had 8k miles on it, and it ran like a beauty. How ever in the last 2 months I have gone from 8k miles to 11,923 miles.

This is not my first V-twin, and this is not how the bike felt when I bought it.

I have completed the primary case inspection and all components. I also completed the addition grounding.

After writing all of this I thought to myself, what about the isolator?
