shift drum turns but tranny stays in neutral

ok so I got my 2006 engine for my 04 months ago. when I got it I shifted it and all was well. swapped out the shifter shaft to run my 04 primary cover. I went to shift it on the bench a few hours ago and tranny rrotated freely. pulled cover back off and the drum turns but tranny stays in neutral. primary gearing isn't on if that matters. I hate to ask but really do not want to split the cases in case I'm overlooking a simple answer. it my head it seems the forks have some how come off the drum. if so I don't know how since nothing has changed from day one except shifter shaft. input?
 
I don't really get you question, but......you should with the primary cover off rotate the clutch out shaft and see the tranny move. You should also be able to see the drive belt pulley move.
 
I'm also slightly confused on the question ... But............ Somehow or another your forks aren't changing the gears apparently ... If what you're trying to say is, you changed out the shift DRUM and now when you move the shifter up and down and the drum moves along with it but it stays in neutral ... Am I right?
 
no I changed shifter shaft (what rotates the drum when you shift) now when you change gears drum rotates like it should when changing gears but nothing changes internally apparently because tranny remains in neutral and rotates freely . I am a certified tech so I know what I am doing but wanted to think ou loud I guess and see if anyone thought of something I didn't. the shifter shaft swap may not be connected but it is the only change.
