Ok. 03 9r, the bike still cuts out. It'll do it randomly. If at a light, it'll idle ok, then die when you hit the gas. If you do it while riding at speed, it'll run rough (chopchopchop) anywhere over 1/4 throttle and then eventually clear out.

Now, when.it dies, it'll start ok and run fine, or if you ride.it out, it'll run fine after a bit.

I cleared the tps, there were no codes, I changed the cam position sensor. And nothing. New plugs and wires and a new battery. Its never thrown a code, and there are no other apparent issues.

I'm at a loss...

Cleared the TPS what does that mean? Thats not common terminology ariund these parts, and might be oart of your issue. We need a little more details of your symptoms, when, where, how, speed, hot/cold, hard accel, light load, idle ect.
Few base things to ask, fuel used? ,did you set the static timing, how was your TPS set? Plug type, and mods done

Kind of sounds like TPS on its way out on what little info. My bike would start but after idle for a little would die so I hooked up ecmspy and could not 0 out tps numbers. Would not go down all the way and if I twisted throttle number were all over the place. Bike would run fine at higher throttle but at idle would die.

TPS was reset, not cleared. Sorry.

To answer your questions - NGK plugs, 92+ octane gas at all times, stock (AFAIK), static timing was set to the specs in the CSM, TPS was reset using ECMspy.

The issues is genuinely intermittent. It happens normally when warm (well, operating temp, not like rush hour stop and go), but again, sometimes never happens on a ride, sometimes it'll happen 4-5 times in a 20 mile ride.

While riding, it'll seem to cut fuel. When it does it, and you hit the throttle at anything over 1/4 throttle or so, it goes choppy (juddida juddida) and shakes like a dog crapping peach pits. After 1/4 mile or so, it'll clear out and pull again. If you're rolling up to a stop, it'll idle OK (1200 RPM or so) but while you hit the throttle, no matter how hard or soft you hit it, it'll rev to 2500K or so, then bounce back down, then rev again, then sputter out and die. No check engine lights. You can hit the ignition again and it'll fire up and be fine. It'll start the cut out whenever - light load, heavy load, whatever, but the results are instantly obvious under heavy load. While under light load (i.e. cruising at a constant speed), you can feel a loss in power, and that's when you know it'll cut while accelerating.

I pulled the fuel pump to check for pinched or rubbed wires, TPS was reset, and the cam positioning sensor was replaced. I went through the wiring for the CPS as well as the ignition key and switch, didn't find any issues, cleaned the connectors, and smeared it all with silicone grease. Still no better. I'm thoroughly at a loss. And I really wish I could explain it better...you kinda just need to ride it to see it.

since this is a 2003 XB i would try the following:
1-is the factory sidestand safety interlock switch still installed? if so see step #3
2-is the factory clutch lever """"""""""""""""""""""""""""""""""""""""""""" if so see step #3
3- with a multi-meter set to ohms....remove the 2 factory wires. peg each end of the multi-meter to each prong of the switch and repeatedly operate the switch....at least 10x per switch. should see reading each time from 0 to infinite. if not the switch is faulty and causing your problem.
4-i would be very tempted to beg/borrow/steal a good known 2003 XB9 ecm and try that unit.

I pulled the sidestand switch, didn't pull the clutch switch. I'll check that the next chance I get, or better yet, just cut and solder if possible. My problem with the ECM is that I don't have a spare, nor do I have anyone near me that I'd be able to swap with. If I bought one, I'd be unable to test beforehand most likely

Probably worth it. Is there an aftermarket place to get a new one, or am I going to have to go secondhand?

BTW, I pulled and spliced the clutch switch, still no change.

I'll hunt for a new TPS, but currently, we're up to:

Replaced spark plugs and wires
reset TPS
changed cam position sensor
bypassed kickstand and clutch switches
pulled, cleaned, and greased all connectors accessible
pulled fuel pump and checked for pinched wires

Thought, pull plugs check gap, suppose to be 0.035in. If thats good set the gap to 0.025in and see what happens. If it improves them you probably have a bad ignition coil but thats rare, or the primary power to the ignition isnt getting good voltage

i had a similar issue with my 07 SS. it ended up that a wire rubbed through the jacket under the seat and was grounding out to a metal bracket. sometimes it would run no issue then out of no where it would sputter fall on its face then clear up.
