99 S3T runs rough after a few miles of warm up

Hi just bought a 99 S3T, seems to idle fine, 1000 rpm and initial couple of miles are good then seems to miss a bit with the occasional backfire when I let off throttle, have V&N exhaust, K&N air filter, new plugs, wondering if I got back gas , had to drain for it to be shipped, any other thoughts welcome Thanks David

Very nice looking bike! I have one almost exactly like it.

If you have not yet, it would be very useful to get ECM Spy and a cable.

You have probably already done the obvious, but just in case, reset the TPS, look at the plugs, clean/replace the fuel filter, check for trouble codes and maybe replace the O2 sensor.

It might be useful to know what your AFV and O2 voltage are.

Some things that helped with mine were to replace the plugs, O2 sensor and TPS; and clean the ground where the negative battery cable attaches to the frame under the back of the fuel tank.
