Engine Knocking

So i finally got the new piston rings and everything in and got the motor and all put back together today. I fired it up and realized it was running only on one cylinder because the rear spark plug wire was loose. After that I fired it back up and it ran for a few minutes then the rear started making a loud click/knocking that kind of sounds like the rocker arms or something similar.

What is going on here? any ideas? I've spent too much time and money for this to be destroyed!
 
Check your adjustments for the rockers and stuff. Also Check to make sure the rear header pipe is tight and mounted properly. I have had header leaks in the past that sound like something coming apart. Check it out real good and update us on what you find.
 
My guess is your rocker box is over torqued. I think torque spec on the for black bolts is only 12-14 ft/lb
 
I think the service manual said 22lbs for those, I guess I will be taking the bike back apart tonight after work and checking it out. I'm pretty sure the exhaust is not loose because I made sure it was on there tight. The thing that gets me is that it was fine and after a minute or so of running it started, then every crank after that it starts after about 10 seconds of running.
 
Might be a silly question, but you have enough oil in there? Almost sounds like it's oil starved.
 
Double check engine oil. Normally an oil change takes 2.5 quarts. But from completly dry, it's 3 or more. just started mine after a build and after it ran for 1 minute i checked the oil and there was none on the stick with 2.5 quarts in it. Had to add more after the pump,lines and cooler filled up. This almost makes sense, since your noise happens after 10 seconds or more, it's pulled all the oil from the swingarm and maybe the pump is cavitating causing lifter noise etc. Just a guess, but hope its something simple. I was thinking of that too. I put inalmost 3. I'll check that first, much easier! thanks for the help so far guys.
 
I added more oil cranked it, ran fine, revved it started knocking. but I did find the major problem just need the answer now. the rear is not getting oil it is bone dry. I haven't checked the front yet but the swing arm is still full of oil. Do i need to prime the entire engine with oil first?
