What does the other end of the hose connect to? It could be someone left the hose attached to the spark plug when changing them out?
I think I saw a pic of something like it on page 1-45 of the 2006 service manual.

NOT a factory hose. it appears to be common 5/8" or 3/4" automotive "heater" hose. possible some PO installed it when performing a not-very-well-thought-out breather system modification.

I'd bet a crispy Dong that Barrett and oh9bolt are right.
If it leads down behind the rear cylinder to the case, it is just a vent. Since you have an open airbox anyway, I'd cut it short and stick a Toyota axle vent in the end. They are tiny, cheap, and have a little filter with 1/2psi check valve to keep it closed unless it needs to breathe.
