Take off air box and loosen air box base, don't take it off.

Check that plug wires are not twisted, worn or touching anything.

Check that heat sensor wire running from back of rear cylinder head is not touching anything.

Put air box back together.

Look under seat. Wire runs over frame parts and on that model sometimes gets worn and touches.
 
This is only a thought, as I am no mechanic. Did you ever change the O2 sensor? It seems that a faulty O2 sensor could lead to air/fuel ratio issues, which could cause a lean (or rich?) condition, which could lead to overheating, which might send the bike into skip-spark mode, where it basically fires on one cylinder to reduce heat or something like that... I think the CEL even flashes.

How's that for a run-on sentence? I am curious if this line of logic is sound, as I'm not so mechanically inclined.
 
I think I fixed the problem!!!

Yesterday my friend had me take it to the HD shop afterhours and we plugged it into the computer. Got the o2 sensor code again and a bank angle sensor fault. The bank angle sensor is supposed to be level on the bike held down by a bolt or something. On the Firebolt, that sensor is up front on the headlight housing. Not too sure where it should be on the Lightning. We also noticed that somehow the sensor housing was cracked down the middle. My buddy ziptied it down to where it is kept level. He also replaced the blown fuse that powers my intstrument cluster and VOILA!! It worked again. WE THOUGHT that was the only problem....

When we left HD and went to his house, the bike still sputtered but not so bad. We got to his house and then we took off the tail again and we fixed the brake light (which wasn't working). I feel so much safer now that it works. When I left his house, the bike still wanted to sputter and die at times but wasn't that bad. It wasn't until I got to a traffic light that I noticed something: The bike would sputter and the voltage seemed to drop really low when I sat up close to the airbox cover. But, if I sat further back in the seat, the bike was just fine. I rode back home sitting far back in the seat (near the tail) and bike ran great. I must've looked real silly though =/

When I arrived, I took the tail off again and ziptied any of the wires that might be making contact with the frame to keep them away from it. Then...I found the main culprit...(please don't flame me, lol). I had a loose battery terminal. The screw was loose so it would make total contact only if i had been sitting far back on the bike.

Just rode here to work this morning and had ZERO problems!! :) So now, I'm about to order a new bank angle sensor, a new o2 sensor, and looking into a new-to-me Firebolt wiring harness to replace the half ass job the previous owner did. Also need to order a race ecm...the bike has a full exhaust and she backfires like a mofo!!
