Huge Issue

Okay guys/girls-
Taking my bike to get a 5k service...but besides that theres another problem. I have a very strange sound coming from my top end.
Sounds like a scraping, i can hear it clear as day after i start up and it warms up a bit. Now heres my problem, i did a new pipe, k&n filter, and a remap. Is there any way this is normal?
I dont wanna pay the stealership to look into my engine if this isnt a problem....but it worries me, because i neglected the bike during its break in and im worried that i did major damage.....please any help!

did it start right after you did the mods,or before?And of course,do you have oil?

yeah runs great before the upgrades and after, topped off the oil, thats what i thought too, it was about, at most 1/2 qt low, i have a big as* jug so its hard to judge.
Theres another thread on here, with the same type of sound but no help was given to him, just check all the bolts etc...
I think i should just pay up....[sad]

doesnt sound like a primary chain, but ide check for fun. you may want to describe what you're hearing in more detail. if metal is scraping I wouldn't run it. but alot of loose components could sound like scraping. is the header/muffler, tie ends tight?
