I didn't have time to mess with this anymore, then went on the ride sunday with a bunch of local buellers and half way through the day my brake started working. By the end of the day it was back to normal, I had good braking power.
It baffled me at first but I think what happened is when I resurfaced the front rotor I used 300 grit IIRC and it worked well immediately. When I did the rear I used something like 600 or 800 I think. Maybe it was too smooth and as I rode it got better(I still used the rear brake out of habit, even though it wasn't doing anything).
